New York's state fees are moderate on paper: $200 to form, $9 every two years after that. The number nobody can print in advance is the newspaper publication charge, which the county-designated papers set themselves. The Publication Charge Question
Every guide wants to quote a number here, and honest ones cannot. LLC Law § 206 requires six consecutive weeks of publication in two newspapers designated by the county clerk of the county in your articles. The newspapers bill you directly at their own rates, which differ from county to county. The only fixed state fee in the step is the $50 Certificate of Publication. The county you list in your Articles of Organization determines which papers you deal with, so it is the one lever you have.

The Biennial Statement carries no late fee, and the Department of State does not administratively dissolve an LLC for skipping it; the entity is instead marked past due and out of good standing, which surfaces at the worst times, like loan underwriting and closings. Agent and Change Filings
New York has three separate filings in this area, each with its own fee, and they are easy to conflate:

Is there a late fee on the Biennial Statement?
No. The fee is $9 whenever you file it. The consequence of missing it is past-due status rather than a penalty, but past-due status blocks good-standing certificates exactly when lenders or buyers ask for them.
What is the fee to switch registered agents?
The LLC files a Certificate of Change, form DOS-1359-f, with a $30 fee. Do not confuse it with the $5 agent-filed address certificate or the $20 agent filing under § 302; neither of those can change your designation.
Does the $200 fee include publication?
No. The $200 covers the Articles of Organization only. Publication is billed by the two newspapers, and the follow-up Certificate of Publication carries its own $50 state fee.
